    پردازش متناوب فرایندی مولکولی است که با تاثیر روی ژن های کد شونده و غیرکد شونده سبب ایجاد انعطاف پذیری تراسکریپتومی و پروتئومی در گیاهان و جانواران می شود. اثرات عملکرد پیرایش متناوب از طریق ایجاد ایزوفرم های پروتئینی، تغییر در ویژگی های عامل های نسخه برداری، تغییر در جایگذاری پروتئین ها و نیز تغییر در ویژگی های آنزیمی اعمال می شود. یکی از مهم ترین اثرهای عملکردی پردازش متناوب در گیاهان، افزایش قابلیت تحمل و سازگاری به انواع تنش های زیستی و غیرزیستی می باشد. در این مقاله مروری هر یک از اثرهای عملکردی فرایند پردازش متناوب در گیاهان به صورت خلاصه مورد بررسی و بحث قرار می گیرد.

    زعفران (Crocus sativus L.) با طعم، عطر و رنگ خاص علاوه بر مصارف غذایی دارای خواص دارویی فراوانی است. هدف از این مطالعه بررسی تاثیر آبسیزیک اسید بر محتوای کروسین و سافرانال و بیان ژن های کنترل کننده ی آنها در کشت سوسپانسیونی زعفران بود. برای این منظور ریزنمونه های استریل تهیه شده از کورم های زعفران در محیط MS2/1 حاوی 1/0 میلی گرم در لیتر هورمون 2،4-Dو 5/0 میلی گرم در لیتر هورمون BAP کشت شدند. بعد از 14 روز کالوس ها روی ریزنمونه ها تشکیل شدند. کالوس ها پس از واکشت به تعداد حداقل چهار بار به محیط کشت مایع منتقل و در شرایط رشدی بهینه در کشت سوسپانسیونی با 5/0 و 5/1 میلی گرم در لیتر آبسیزیک اسید تیمار شدند. پس از 24 و 72 ساعت پس از اعمال تیمار نسبت به جمع آوری نمونه در سه تکرار اقدام شد. اندازه گیری متابولیت های ثانویه سافرانال و کروسین با استفاده از HPLC و بررسی بیان ژن های CsLYC، CsGT-2 و CsBCH از طریق Real time PCR انجام شد. نتایج نشان داد که پس از تیمار با 5/0 و 5/1 میلی گرم در لیتر آبسیزیک اسید و پس از 24 و 72 ساعت دو ژن CsLYC و CsGT-2 به طور چشمگیری افزایش بیان نشان دادند ولی تغییر معنی داری در بیان ژن CsBCH مشاهده نشد. همچنین مقادیر سافرانال و کروسین تحت تاثیر تیمار با آبسیزیک اسید در هر دو زمان نمونه برداری افزایش نشان داد به طوری که مقدار سافرانال و کروسین 72 ساعت پس از تیمار با 5/1 میلی گرم در لیتر آبسیزیک اسید دارای بالاترین مقدار بود.

    امروز انتخاب گاوها با استفاده از اطلاعات ژنتیکی در سطح ترجمه ژنوم، ترانسکربپتوم و پروتئوم انجام می گیرد. در این راستا ارتباط زیادی بین الگوهای ترجیح کدونی در سطح ژنوم و میزان بیان ژن های موجود در سطح ژنوم است که این الگوها مرتبط بابیان و ترجمه ژن ها می باشند، این شاخص نتیجه تعادل بین عواملی ازجمله جهش، انتخاب طبیعی، محتوای GC و سطح بیان ژن به وجود می آید؛ که این اطلاعات در جهت بررسی روند تکاملی و تغییرات در ژنوم و پیش بینی سطوح بیان ژن در گونه ها مفید هستند. به هرحال اطلاعات محدودی در موردبررسی الگوی ترجیح کدونی در گاوسانان وجود دارد. در پژوهش حاضر، الگوی ترجیح کدونی بین دو جمعیت گاو هلشتاین و کلیستانی با استفاده از داده های ژن های بابیان متفاوت و ارتباط آن بابیان ژن ارزیابی می گردد. به این منظور، در این مطالعه از داده هایRNA-Seq مربوط به تجمیع 40 نمونه از گاو هلشتاین (Bos taurus) و 45 گاو ماده کلیستانی (Bos indicus) استفاده شد. درنهایت الگوی ترجیح کدونی بر اساس شاخص هایی ازجمله ENC، GC3S، CAI و GC برای ژن های بابیان متفاوت در بین این دو نژاد با استفاده از نرم افزار CODON W محاسبه گردید. هم چنین برای محاسبه همبستگی بین شاخص های مدنظر و رسم گراف های مربوطه از نرم افزار آماری 3.4.2 R استفاده شد. تجزیه وتحلیل ترجیح کدونی برای نواحی ORF ژن های بابیان متفاوت در دو نژاد هلشتاین و کلیستانی نشان داد که همبستگی بالایی بین مقادیر شاخص GC کل و GC3S وجود دارد که نشان دهنده تاثیر مقدار GC و جهش به عنوان عامل مهم در ایجاد کدون های مختلف می باشد. همچنین، همبستگی بین شاخص ENC و GC3S نشان داد که جهش مهم ترین عامل در شکل گیری کدون ها بوده است. همبستگی بین شاخص CAI که عمدتا برای پیش بینی سطوح بیان ژن به کار می-رود با شاخص ENC نشان دهنده ارتباط بین الگوی ترجیح کدونی و بیان ژن هستند. این اولین گزارش برای بررسی زیست شناسی کدون در بین دو نژاد هلشتاین و کلیستانی است که چنین اطلاعاتی نه تنها چشم انداز جدیدی برای درک مکانیسم های الگوی ترجیح کدونی به ارمغان می آورد، بلکه سرنخ های مفیدی را برای مهندسی ژنتیک مولکولی و مطالعات تکاملی ارائه می دهند.

    در این تحقیق پاسخ های القا شده ژنوتیپ های نخود کابلی و دسی پس از دوره کوتاه مدت سازگاری ( ̊C10) به تنش سرما از طریق شاخص های فیزیولوژیکی بیوشیمیایی و مولکولی ارزیابی شد. سازگاری به سرما، آمادگی بیشتری را در مقابله با تنش سرما در ژنوتیپ کابلی در مقایسه با ژنوتیپ دسی ایجاد کرد به طوری که کمترین میزان خسارت و بیشترین میزان فعالیت سیستم دفاعی سلول در این شرایط بدست آمد. تغییر همزمان الگوی فعالیت آنزیم های آنتی اکسیدان که با تغییر شاخص های خسارت نشت الکترولیتی غشا (ELI) و میزان پراکسید هیدروژن (H2O2) مرتبط بود، گویای آن است که فعالیت این آنزیم ها احتمالا در همراهی با سایر مکانیسم های دفاع سلولی، تحمل به تنش سرما را در نخود افزایش داد. نتایج حاکی از وجود تفاوت در الگوی بیان دو ژن کاتالاز (CAT) و آسکوربات پراکسیداز (APX) در ژنوتیپ ها تحت تیمارهای دمایی بود. افزایش معنی دار بیان هر دو ژن در ژنوتیپ کابلی در مقایسه با ژنوتیپ دسی الگوی کلی پاسخ های برنامه ریزی شده سلول را به موازات افزایش در فعالیت آنزیم ها نشان داد که با شاخص خسارت کمتر غشاء در ژنوتیپ کابلی همراه بود. بنابراین دوره های سازگاری کوتاه مدت سبب افزایش ظرفیت ژنتیکی تحمل به سرما در ژنوتیپ های نخود شده به طوری که درجه تحمل در ژنوتیپ کابلی بیشتر از ژنوتیپ دسی بود. چنین شاخص هایی ممکن است در ارزیابی ژنوتیپ های نخود به تنش سرما به همراه تیمارهای تنش کوتاه مدت که موجب صرفه جویی در زمان و هزینه پژوهش شده، موثر باشند.

    هدف این پژوهش بررسی وجود اختلاط بین واریانس های ژنتیکی غالبیت و افزایشی برای دو صفت تولید مثلی ترکیبی در میش های زندی بود. داده های این مطالعه شامل مجموع وزن بره های متولد شده و نیز مجموع وزن بره های شیرگیری شده به ازای هر راس میش تحت آمیزش در زایش نخست با استفاده از رکوردهای جمع آوری شده طی سال های 1370 تا 1388 در ایستگاه پرورش و اصلاح نژاد گوسفند زندی می باشد. از دو مدل دارنده اثرات ژنتیکی افزایشی و دارنده اثرات ژنتیکی افزایشی و ژنتیکی غالبیت برای برآورد اجزای واریانس این صفات استفاده شد. برای هر دو صفت تفاوت در مقدار واریانس ژنتیکی افزایشی برآورد شده تحت هر دو مدل ناچیز بود که بیانگر عدم اختلاط بین واریانس های ژنتیکی افزایشی و غالبیت در ارزیابی ژنتیکی این صفات می باشد. مقدار برآورد شده واریانس ژنتیکی غالبیت برای هر دو صفت بیشتر از مقدار واریانس ژنتیکی افزایشی بود. همبستگی رتبه ای بین ارزش های اصلاحی برآورد شده تحت مدل دارنده اثرات ژنتیکی افزایشی و مدل دارنده اثرات ژنتیکی افزایشی و ژنتیکی غالبیت و نیز همبستگی رتبه ای بین ارزش ژنتیکی کل و ارزش اصلاحی در مدل دارنده اثرات ژنتیکی غالبیت برای هر دو صفت به ترتیب پایین و متوسط به دست آمدند. نتایج این پژوهش نشان داد علی رغم این که بین واریانس های ژنتیکی افزایشی و غالبیت این دو صفت در میش های زندی اختلاطی وجود ندارد رتبه بندی حیوانات در دو مدل متفاوت می باشد. نتایج آزمون نکویی برازش نشان داد برای هر دو صفت مورد مطالعه، مدل دارنده اثرات ژنتیکی افزایشی و ژنتیکی غالبیت سبب افزایش صحت ارزش های اصلاحی برآورد شده می شود که این امر می تواند سبب افزایش میزان پاسخ به انتخاب ژنتیکی در اثر انتخاب در طولانی مدت گردد. هم چنین با استفاده از مدل دارنده اثرات ژنتیکی افزایشی و ژنتیکی غالبیت می توان ارزش ژنتیکی کل را برآورد نمود که در انتخاب جفت در طراحی سیستم های جفتگیری می تواند مورد استفاده قرار گیرد.

    به منظور بررسی تنوع آللی و هاپلوتایپی و شناسایی نشانگرهای آگاهی بخش خصوصیات مرفولوژیک 41 لاین و ژنوتیپ کلزا تحت شرایط تنش خشکی، از 36 نشانگر ریزماهواره ای که با QTL های کنترل کننده صفات مرفولوژیک بر روی کروموزم های A1، C3، C5 و C6 در شرایط تنش خشکی پیوسته بودند، استفاده شد. سی و شش نشانگر مورد مطالعه، 166 نوار قابل تشخیص ایجاد کردند و 157 آلل (58/94%) آن چند شکل بودند که نشان دهنده تنوع ژنتیکی قابل ملاحظه ی میان لاین ها و ژنوتیپ ها بود. نتایج نشان داد که متوسط شاخص نشانگری، تنوع ژنی نی، شاخص اطلاعات شانون و تعداد آلل های موثر به ترتیب 508/1، 449/0 و 298/0 بود. تنوع هاپلوتایپی دو صفت وزن خشک اندام هوایی و وزن خشک کل توسط نشانگرهای SSR مرتبط با QTL های متحمل به خشکی بر روی کروموزوم های A1، C3، C5 و C6 بررسی شد. نتایج نشان داد که 41 لاین و ژنوتیپ کلزا به ترتیب به 9 و 5 هاپلوتایپ مختلف بر مبنای QTL وزن خشک کل، روی کروموزوم های A1 و C3 تقسیم شدند. هم چنین، ژنوتیپ SLM046 به عنوان رقم مرجع استفاده شد. هاپلوتایپ هایی که با نشانگرهای Ol12-F12، BRMS-096 و BRAS041 روی کروموزوم A1 و نشانگرهایNa10-E02 ، FITO133 و Na12-A08 بر روی کروموزوم C1 مشخص شدند، می توانند در شناسایی ژنوتیپ های متحمل به کار روند و بنابراین برای انتخاب به کمک نشانگر (MAS) QTLهای متحمل به خشکی استفاده شوند.

    آگاهی از میزان تنوع ژنتیکی موجود در گونه های خویشاوندی گندم اطلاعات مفیدی برای برنامه های اصلاحی و مدیریت منابع ژرم پلاسمی فراهم خواهد نمود. در این مطالعه، تنوع ژنتیکی موجود در برخی از گونه های زراعی و وحشی گندم 80 توده متعلق به گونه های T. aestivum، T. durum، T. urartu، Ae. tauschii و Ae. speltoides با استفاده از 15 آغازگر CBDP مورد بررسی قرار گرفتند. در مجموع 15 آغازگر، 141 قطعه تکثیر یافت که تمامی آن ها چندشکل بودند. میانگین شاخص های اطلاعات چندشکل (48/0 = PIC) و قدرت تمایز (67/10 = Rp) بیانگر قابلیت این سیستم نشانگری در ارزیابی تنوع ژنتیکی بود. علاوه بر این، میانگین درصد مکان های چند شکل (PPL)، تعداد آلل های مشاهده شده (Na) و موثر (Ne)، اطلاعات شانون (I) و تنوع ژنتیکی (H) به ترتیب برابر با 48/72 %، 44/1، 64/1، 38/0 و 26/0 بود که این یافته ها در تطبیق با نتایج حاصل از تجزیه واریانس مولکولی (AMOVA) می باشد، به طوری که 63 و 37 درصد از تغییرات کل به ترتیب مربوط به تنوع بین و درون گونه ای بود. روابط ژنتیکی بین توده های مورد بررسی با استفاده از تجزیه خوشه-ای بررسی شد و نتایج به دست آمده نشان داد که کلیه توده ها درون سه گروه اصلی قرار گرفتند. نتایج تجزیه به مختصات اصلی (PCoA) نیز تایید کننده نتایج حاصل از تجزیه خوشه ایبود و نشان داد که توده های مختلف بر اساس ساختار ژنومی خود در گروه بندی شدند. به طور کلی، نتایج حاصل از این مطالعه نشان داد نشانگرهای CBDP به طور مفیدی قادر به منعکس نمودن روابط بین گونه ای و میزان تنوع ژنتیکی در گونه های ژرم پلاسمی گندم هستند. از اینرو، استفاده از این تکنیک در سایر برنامه های اصلاحی مانند مکان یابی و تهیه نقشه های ژنتیکی قابل توصیه می باشد.

    شناسایی ارقام متحمل به تنش خشکی گندم در ایران که یکی از کشورهای خشک و نیمه خشک جهان محسوب می شود، از اهمیت ویژه ای برخوردار است. بدین منظور و برای بررسی پاسخ به تنش خشکی اعمال شده با غلظت های مختلف PEG6000 آزمایشی با استفاده از دو رقم گندم بهاره در مرحله گیاهچه ای به روش کشت هیدروپونیک انجام شد. مواد گیاهی مورد استفاده در این پژوهش بصورت فاکتوریل در قالب طرح کاملا تصادفی با چهار تکرار مورد ارزیابی قرار گرفتند. فاکتور تنش در این آزمایش، شامل شاهد (بدون استفاده از PEG6000) و تنش خشکی اعمال شده شامل PEG6000 10% (-0.26MP)، PEG6000 15% (-0.39MP) و PEG6000 20% (-0.52MP) حجمی بودند. فاکتور دوم نیز دو رقم متحمل (نیک نژاد) و حساس (پیشتاز) گندم بهاره بودند. دو هفته پس از اعمال تنش و در پایان مرحله روزت نمونه برداری انجام شد. نتایج نشان داد که در شرایط تنش ارزش صفات فیزیولوژیک کاهش یافت و بین دو رقم مورد مطالعه از لحاظ پاسخ به تنش خشکی تنوع وجود داشت. برای بررسی الگوی پروتئینی با استفاده از تجزیه پروتئوم، استخراج پروتئین از بافت برگی انجام و الکتروفورز بعد اول به روش نوارهای IPG و الکتروفورز بعد دوم با تکنیک SDS-PAGE در گیاهان شاهد و تحت تیمارهای خشکی و در هر دو رقم انجام شد. سپس رنگ آمیزی با آبی کوماسی، تصویربرداری از ژل ها و تجزیه لکه های پروتئینی با نرم افزار PDQuest انجام شد. در نهایت تعداد 23 لکه پروتئینی معنی-دار بین گیاهان شاهد و تحت تنش خشکی برای هر دو رقم، تشخیص داده شدند که از این تعداد 14 لکه پروتئینی بین دو رقم مشترک بودند و تعداد پنج لکه پروتئینی منحصر به رقم متحمل و چهار لکه پروتئینی منحصر به رقم حساس بودند. در مجموع به نظر می رسد، بیشترین گروه های پروتئینی مشترک بین دو رقم، پروتئین های دخیل در واکنش نوری فتوسنتز و پروتئین های سم زدا بودند. همچنین نوع پروتئین های پاسخ دهنده منحصر به فرد در دو رقم متحمل و حساس تحت تنش متفاوت بودند. در مجموع مهمترین دلیل حساسیت و تحمل ارقام گندم بهاره مقدار متفاوت این دسته از پروتئین ها و در نهایت تاثیر آنها بر روی سایر صفات مورد مطالعه باشد.

    دیفنسین های گیاهی، خانواده ای از پپتیدهای ضد میکروبی کاتیونی غنی از سیستئین هستند. این پپتیدها مولکول هایی کوچک با وزن مولکولی 5 تا 7 کیلودالتون هستند که دارای هشت اسید آمینه سیستئین محافظت شده بوده که در ایجاد پل های دی سولفیدی نقش دارند. در مطالعه حاضر با استفاده از ابزارهای بیوانفورماتیکی، خانواده ژنی دیفنسین از گیاه عدس جداسازی و تعیین خصوصیت شد. به این منظور تمام توالی های نوکلئوتیدی مربوط به ژن های دیفنسین گیاهان دو لپه ای (583 توالی) از بانک ژن دریافت شد. توالی های دریافت شده، علیه کتابخانه EST گیاه عدس (9539 مورد EST) همردیف و نتایج حاصل با هم مخلوط و سر هم بندی شدند. قطعات سرهم بندی شده (کانتیگ ها) و قطعات غیر سر هم بندی شده (سینگلتون ها) با استفاده از BLASTn، علیه پایگاه داده nr همردیف شدند. کانتیگ ها و سینگلتون های حاصل، برای وجود چارچوب خوانش باز کامل، دمین های عملکردی، سیگنال پپتید، محل تجمع سلولی، خصوصیات فیزیکوشیمیایی، فراوانی اسیدهای آمینه، فعالیت ضد میکروبی و الگوی بیان مورد بررسی بیشتر قرار گرفتند. در نهایت با استفاده از واکنش PCR توالی کد کننده کامل دیفنسین ها تکثیر و به صورت آزمایشگاهی تایید شد. نتایج، وجود 6 کانتیگ که حاوی چارچوب های خوانش باز به طول 222 تا 228 جفت باز بودند را مشخص کرد. توالی پروتئینی دیفنسین های شناسایی شده، حاوی دمین عملکردی Knot1 (Gamma-thionin) بود. این دیفنسین ها دارای سیگنال پپتید بودند و تجمع خارج سلولی داشتند. به علت فراوانی بالای اسیدهای آمینه آبگریز، دیفنسین های شناسایی شده آبگریز بوده و ساختارهای ثانویه پیچیده ای تولید می کردند. نتایج آنالیز ضد میکروبی in silico، فعالیت ضد میکروبی بالا را در دیفنسین های جداسازی شده نشان داد. آنالیز بیان ژن in silico، الگوی متفاوتی از بیان را برای دیفنسین ها نشان داد. شناسایی توالی کد کننده ژن های ضد میکروبی و بررسی خصوصیات آن ها اولین قدم در مهندسی ژنتیک است. در این پژوهش برای اولین بار، توالی کد کننده کامل 6 ژن از ژن های خانواده دیفنسین از گیاه عدس جداسازی شد و ساختار و ویژگی ها و الگوی بیانی آن ها مشخص شد.

    توالی یابی RNA می تواند شناسایی ژن های کلیدی مرتبط با ساخت متابولیت های ثانویه گیاهی را تسهیل و تسریع نماید. بذور گیاه دارویی زنیان دارای 2 تا 9 درصد اسانس هستند که اصلی ترین ترکیبات آن را مونوترپن های تیمول، گاماترپینن و پاراسیمن تشکیل می دهد. در این پژوهش مطالعه ترنسکریپتوم گیاه دارویی زنیان با استفاده از توالی یابی RNA با تکنیک پربازده Illumina اجام گرفت. تعداد 42260830 خوانش دارای کیفیت مناسب بعد از یکپارچه سازی de novo با برنامه Trinity، منتهی به تولید 68051 عدد تک ژن با میانگین طول 4/859 و N50 معادل 1257 جفت باز گردید. جهت شناسایی تک ژن های مرتبط با مسیر بیوسنتزی اسکلت ترپن، توالی تک ژن ها در پایگاه KAAS بارگذاری شد. بر اساس نتایج حاصل تعداد 30 ژن موجود در مسیر بیوسنتزی اسکلت ترپن شناسایی شد که مشتمل بر تمامی ژن های دو مسیر بیوسنتزی اسکلت ترپن (MEP و MVA) از ابتدای مسیر تا تولید ایزوپنیل دی فسفات بود. آنزیم های درگیر در مسیر MEP که در این پژوهش شناسایی شدند شامل 1- دئوکسی-دی-زایلولوز 5-فسفات سنتاز (DXS)، 1-دئوکسی-دی-زایلولوز 5 فسفات رداکتوایزومراز (DXR)، 2-سی-متیل-دی-اریتریتول 4-فسفات سیتیدیلیل ترنسفراز (ispD)، 4-دی فسفوسیتیدیل-2-سی-متیل-دی-اریتریتول کیناز (ispE)، 2-سی-lتیل-دی-اریتریتول 2و4-سیکلودی فسفات سنتاز (ispF)، 4-هیدروکسی-3-متیل بوت-2-انیل دی فسفات سنتاز(gcpE) ، 4-هیدروکسی-3-متیل-بوت-2-انیل دی فسفات ردوکتاز(ispH) ، ایزوپنتیل-دی فسفات دلتا ایزومراز، ایزوپرن سنتاز (ispS)، و ژرانیل-دی فسفات سنتاز (GPS) و به همین ترتیب آنزیم های مسیر MEV شامل استیل-کوآنزیم آاستیل ترنسفراز، HMG-کوآنزیم آسنتاز، HMG-کوآنزیم آردوکتاز (HMGCR)، موالونات کیناز، فسفوموالونات کیناز و موالونات دی فسفات دکربوکسیلاز بودند. شناسایی توالی ژن های مسیر بیوسنتزی اسکلت ترپن می تواند زمینه ساز پژوهش های آینده در جهت مطالعه بیشتر، بیش بیان و مهندسی متابولیت این ژن ها گردد.

    تنش شوری از مهمترین عوامل محدود کننده رشد و تولید محصولات زراعی محسوب می شود. گیا هان قادرند در پاسخ به تنش های محیطی مکانیسم های سازگاری خود را فعال کنند و با تغییر در بیان ژن هایشان به عوامل محیطی واکنش نشان دهند. در همین راستا از تکنیک پروتئومیکس به منظور شناسایی پروتئین های پاسخ دهنده به تنش شوری در یک گونه وحشی متحمل به شوری جو به نام “Hordeum marinum” استفاده شد. گیا هان در گلخانه تحت 3 سطح تیمار شوری قرار گرفتند و در قالب یک آزمایش فاکتوریل با طرح بلوک های کامل تصادفی در سه تکرار بررسی شدند. اندازه گیری غلظت Na و K با روش هضم خشک و دستگاه فلیم فتومتر انجام شد. نسبت پتاسیم به سدیم در شرایط کنترل در کلیه نمونه ها بیشتر از شرایط تنش بوده و همچنین این نسبت در سطح شوری 300 میلی مولار نسبت به 200 میلی مولار NaCl بالاتر بوده است. در مرحله بعد پروتئین های برگ پس از استخراج و اندازه گیری غلظت، توسط الکتروفورز دوبعدی جداسازی شدند. با استفاده از طیف سنج جرمی MALDI-TOF-TOF 20 لکه پروتئینی شناسایی شدند. پروتئین های شناسایی شده شامل روبیسکو، روبیسکو اکتیواز ، پروتئین های ریبوزومی ، کولین فامیلی، پروتئین های متصل شونده به RNA، مالات دهیدروژناز سیتوزولی، فروکتوکیناز، تیوردوکسین، پروتئین های مرتبط با سیستئین. این پروتئین ها در مراحل نموی گوناگون و مسیر های متابولیکی مختلف مانند متابولیسم انرژی، فعالیت انتی اکسیدانی، ترجمه، پردازش، تجزیه پروتئین، فتوسنتز، انتقال سیگنال نقش دارند.

    این پژوهش به منظور بررسی تنوع ژنتیکی، ساختار جمعیت و الگوی عدم تعادل لینکاژی در ژنوتیپ های گندم دوروم (Triticum durum Desf.) با استفاده از نشانگرهای اس. ان. پی انجام گردید. بدین منظور از 144 ژنوتیپ گندم دوروم عمدتا با منشاء ایرانی استفاده شد که از نقاط مختلف ایران جمع آوری شده بودند. کل جمعیت مورد بررسی با آرایه 15K اس. ان. پی گندم تعیین ژنوتیپ شد. میانگین آماره ژنتیکی محتوای اطلاعات چندشکلی هر نشانگر در کل جمعیت (26/0) بود و حداقل و حداکثر آن به ترتیب (08/0) و (37/0) برآورد شد. نتایج ضرایب خویشاوندی نسبی بین جفت ژنوتیپ ها نشان داد که 85/58 درصد از ضرایب خویشاوندی بین جفت ژنوتیپ ها صفر بود و تنها حدود یک درصد از ضرایب دارای مقادیر بیش از 5/0 بودند. بنابراین مشخص شد که خویشاوندی بسیار کمی در ژنوتیپ های مورد مطالعه وجود دارد. بررسی روابط ژنتیکی بین ژنوتیپ های گندم دوروم با استفاده از روش تجزیه به مختصات اصلی نشان داد که نسبت واریانس ژنوتیپی تبیین شده به وسیله اولین دو مختصات اصلی به ترتیب 35/16 و 52/7 درصد است. شش زیرجمعیت در مجموعه ژنوتیپ های گندم دوروم با استفاده از برنامه STRUCTURE شناسایی شد و گروه بندی به دست آمده با تجزیه مختصات اصلی را تایید کرد. این زیرگروه ها تقریبا بر اساس منشاء جغرافیایی از هم تفکیک شدند. اطلاعات حاصل از این تحقیق نشان داد که نشانگرهای اس. ان. پی ابزار بسیار توانمندی برای ارزیابی تنوع ژنتیکی و ساختار جمعیت ژنوتیپ های گندم هستند و می توانند در انتخاب ژنوتیپ ها به عنوان والد تلاقی و گزینش به کمک نشانگر در برنامه های به نژادی مورد استفاده قرار گیرند.

    منشاء پیدایش گونه به، منطقه قفقار و شمال ایران بوده و ژنوتیپ ها و ارقام گزینش شده آن در مناطق مختلف کشور پراکنش دارد. در این تحقیق، تنوع ژنتیکی 30 ژنوتیپ ایرانی جمع آوری شده از نقاط مختلف و 4 ژنوتیپ از قفقاز و غرب اروپا با استفاده از نشانگرهای مولکولی RAPD مورد مطالعه قرار گرفت. 10 آغازگر RAPD مورد استفاده در این پژوهش، در ژنوتیپ های مورد بررسی 164 باند تکثیر نمودند که 105 باند دارای چند شکلی بودند. در بین این آغازگرها، آغازگر opn102 و opn100 به ترتیب با 21 و 11 عدد باند بیش ترین و کم ترین تعداد باند را تکثیر کردند و همچنین بیش ترین میزان چند شکلی مربوط به آغازگر opn211 بود. تجزیه خوشه ای، اغلب ژنوتیپ های به گیلان، اصفهان و خراسان را در خوشه های مستقلی طبقه بندی کرد و نشان دهنده این بود که، ژنوتیپ های درخت به مناطق مختلف کشور بر اساس مبداء و با استفاده از این نشانگر به میزان زیادی قابل تفکیک هستند.

    پیشرفت های اخیر در توالی یابی DNA و الگوریتم های محاسباتی منجر به تشخیص اسنیپ های با ارزش بالاتر شده است. از طرفی مطالعه آزمایشگاهی اللهای حاصل از اسنیپ ها دشوار و زمان بر است. در این تحقیق از چندین الگوریتم محاسباتی برای بیان تاثیر ساختار و عملکرد اسنیپ های ژن پروتئین شوک حرارتی70 (HSP70) بر عملکرد پروتئین در ژنوم گاومیش استفاده شد. HSP70 یک چاپرون مولکول است که در پاسخ به استرس بیان می شود. از سویی دیگر گاومیش یکی از دامهای مقاوم به استرس گرمایی است. در این بررسی از تراشه اسنیپ 90K افیمتریکس در112 گاومیش خوزستانی و اطلاعات توالی منتشر شده برای گاومیش هندی استفاده شده است. در data set گاومیش خوزستانی اسنیپی یافت نشد، اما در data set گاومیش هندی، یک اسنیپ تشخیص داده شد. آنالیز اسنیپ M5T (Methionine/Threonine) با استفاده از نرم افزار های SIFT، PROVEAN انجام گردید. SIFT با محاسبه ضریب 1 و الگوریتم PROVEAN با محاسبه ضریب 33/0 این جهش یا اثر اسنیپ را غیر مخرب و پروتئین را با عملکرد طبیعی نشان دادند. الگوریتم I-mutant که برای بررسی ثبات پروتئین جهش یافته hsp70 استفاده شد و تاثیر اسنیپ بر پایداری و استحکام پروتئین را با کمک رگرسیون براساس تغییر در انرژی آزاد(47/0DDG=) پیش بینی می کند، نشان داد که اسنیپ Met5Thr در دمای 25درجه سانتی گراد و 7pH= ثبات پروتئین را کمی کاهش می دهد. اعتبارسنجی مدل بکمک نقشه های راماچاندران و Prosa zscore حاکی از انحراف جزئی در پروتئین جهش یافته در مقایسه با مدل طبیعی است. داکینگ مولکولی نحوه اتصال HSP70 به لیگاندش آدنوزین دی فسفات (ADP) در هر دو مدل طبیعی و جهش یافته نشان می دهد که جهش منجر به کاهش پایداری پروتئین و تغییر ساختار آن می شود که ضمن تغییر ساختار جایگاه اتصال لیگاند نیز تغییر می کند. اما بطور کلی جهش پیدا شده تاثیر مخرب و بزرگی بر ساختار پروتئین در این بررسی نشان نمی دهد.

    Saffron (Crocus sativus L.) with unique flavor, aroma and color has many medicinal properties, in addition to foodstuffs. The present study aims to evaluate the effect of abscisic acid on Crocin and Safranal contents and expression of their controlling genes in saffron. Sterilized explants from saffron corms were cultured in a ½MS medium supplemented with 0.1 mg l-1 2-4-D and 0.5 mg l-1 BAP. The calluses were induced after fourteen days. After four times subculture and obtaining optimum growth conditions calluses were transferred into the suspension culture and treated with 0.5 and 1.5 mg l-1 abscisic acid. The samples were collected at 24 and 72 hours after treatment in three replications. Measurement of secondary metabolites safranal and crocin was done using HPLC method and expression analysis of CsLYC, CsGT-2 and CsBCH genes were made with real time PCR. The results showed that 24 and 72 hours after treatment with 0.5 and 1.5 mg l-1 of abscisic acid, the two CsLYC and CsGT-2 genes significantly showed increased expression. However, there was no significant difference in expression of CsBCH gene. Also, safranal and crocin contents were affected by treatment with abscisic acid at both sampling times and safranal and crocin amount were the highest at 72 hours after treatment with 1.5 mg l-1 of abscisic acid.

    Today, cows are selected using genetic information at the level of the genome translation, transcriptome and proteome. In this regard, there is a high correlation between codon usage patterns at the genome level and the level of expression of genes in the genome level, which are related to the expression and translation of the genes, this indicator is the result of a balance between factors such as mutation, natural selection, GC content and gene expression level. This information is useful in evaluating the evolutionary process and changes in the genome and predicting gene expression levels within species. However, there is limited information on the study of codon usage in bulls. In the present study, the codon usage pattern between two Holstein )Bos Taurus(and cholistani)Bos indicus(cattle populations is evaluated using gene expression data with different expression and its relation with gene expression. For this purpose, in this study, RNA-Seq data were used to assemble 40 samples of Holstein)Bos Taurus) and 45 cholistani (Bos indicus) breeds. Finally, the codon usage pattern was calculated based on indices such as ENC, GC3S, CAI and GC for different expression genes between the two breeds using the CODON W software. Also, R 3.4.2 Statistical software was used to calculate the correlation between the desired indicators and the graphs. An analysis of codon usage for ORF regions with different expressions in both Holstein and cholistani breeds showed that there is a high correlation between the total GC and GC3S values, which indicates the effect of GC and mutation as an important factor in the creation of various codons; Also, the correlation between ENC and GC3S showed that mutation was the most important factor in the formation of codons. The correlation between the CAI indexes, which is mainly used to predict gene expression levels, with the ENC index indicates the association between the codon usage pattern and the gene expression. This is the first report to examine the codon biology between the two Holstein and cholistani breeds, which not only provide a new perspective for understanding the mechanisms of the codon preference model, but also provide useful clues for molecular genetics and evolutionary studies.

    In this study, the induced responses of Kabuli and Desi chickpea (Cicer arietinum L.) genotypes to cold stress physio-biochemical and molecular indices have been assayed. Cold acclimation established more readiness in facing up cold stress in Kabuli genotype compared to Desi one so that the minimum damage indices and the maximum enzyme activities were observed under these conditions. Simultaneous change of antioxidative activities related with damage indices electrolyte leakage index (ELI) and hydrogen peroxide (H2O2) showed that these enzymes accompanied with other defense mechanisms increased cold tolerance in chickpea. Results indicated that there were significant differences in catalase (CAT) and ascorbate peroxidase (APX) genes expression under thermal treatments. A significant increase of genes expression in Kabuli genotype compared to Desi one showed global patterns programmed cell responses along with increases in antioxidative activities, accompanying with a significant decrease particularly in Kabuli genotype. The short-term cold acclimation increased genetic capacity in chickpea genotypes so that the degree of tolerance in Kabuli genotype was higher than that of Desi one. Such defense and damage indices may be used as cold tolerance marker in evaluation of genotypes in a short-term cold stress profitably in a short time and low cost.

    The aim of the present investigate was to study the existence of confounding between dominance and additive genetic variance for two composite reproductive traits included total litter weight at birth per ewe exposed (TLWB1/EE) and total litter weight at weaning per ewe exposed (TLWW1/EE) at first lambing using data collected from 1991 to 2008 in the breeding station of Zandi sheep. Two animal models including model with additive genetic effects and model with additive and dominance genetic effects were considered for the estimation of variance components of the considered traits. For both TLWB1/EE and TLWW1/EE the differences between estimated additive genetic variance under both considered model were negligible; implying no confounding between additive and dominance genetic variance. The estimated values of dominance genetic variances for both TLWB1/EE and TLWW1/EE were higher than the estimated values of additive genetic variances. Rank correlations between the estimated breeding values under both tested models and between total genetic and estimated breeding values under model including additive and dominance genetic effects were low and medium in magnitude, respectively. The obtained results revealed that in spite of no confounding between additive and dominance genetic effects for the studied traits animals were ranked differently under the both tested models. Goodness of fit measures revealed that taking dominance genetic effects into account should be considered in the models used for increasing accuracy of genetic evaluation for these traits.

    To study the haplotype and allelic diversity and to identify the informative markers of morphologic characteristics of 41 canola lines and genotypes under drought stress, 36 microsatellite markers linked to the QTLs located on the chromosome A1, C3, C5 and C6 controlling morphologic characteristics under drought stress were used. Thirteen seven selected primers produced 166 discernible bands, with 157 (94.58%) being polymorphic, indicating considerable genetic diversity among lines and genotypes. The results showed that average of marker index including Nei’s gene diversity, Shannon’s information index, the effective number of alleles were 1.508, 0.449 and 0.298 respectively in line and genotypes of rapeseed. The haplotype diversity was characterized with SSR markers associated using the QTLs associated with the two traits (shoot dry weight and total dry weight) on chromosome A1, C3, C5 and C6. The results showed that forty one rapeseed lines and genotypes divided into 9 and 5 different haplotypes based on total dry weight QTL located on chromosome A1 and C3, respectively using SLM046 cultivar as the reference. The haplotypes possessing Ol2-F11, BRMS-096 and BARS041 markers on chromosome A1 and Na10-E02, FITO133 and Na12-A08 markers on chromosome C1 could discriminate the tolerant genotypes and hence could be useful for marker-assisted selection of QTL associated with drought tolerance.

    The knowledge about genetic diversity in the wild relatives of wheat provides useful information for breeding programs and gene pool management. In the present study, the genetic diversity among some of the cultivated wheat accessions and wild relatives belonging to T. aestivum, T. durum, T. urartu, Ae. tauschii and Ae. speltoides species was evaluated using 15 CBDP primers. A total of 141 bands amplified, which all of them were polymorphic. The average of polymorphic information content (PIC = 0.48) and resolving power (Rp = 10.67) revealed high efficiency of these markers to further genetic diversity assay. Furthermore, the average percentage polymorphic loci (PPL), number of observed (Na) and effective (Ne) alleles, Shannon’s information index (I), and gene diversity (H) are 72.48%, 1.44, 1.64, 0.38 and 0.26, respectively. These were coincided in essence with the analysis of molecular variance (AMOVA) results, indicating that 63 and 37% of genetic variation were found within different species, respectively. Genetic relationships inferred from a nighbour-joining dendrogram clustered accessions into main three groups. This grouping pattern was matched with the groups obtained by principal coordinate analysis (PCoA), revealing all accessions grouped based on their genomic constitution. Taken together, our results suggest CBDP markers will be useful for genetic diversity and phylogenetic studies in the domesticated and wild relatives of wheat. Hence, the use of this technique in other breeding programs such as, QTL mapping and construction of linkage maps are recommended.

    Identification of drought tolerant wheat cultivars in Iran which is one of the world's arid and semi arid countries has particular importance. For this purpose and for evaluation the response to drought stress imposed with different concentrations of PEG6000 an experiment was conducted using two cultivars of spring wheat in seedling stage with hydroponic culture method. The used plant materials in this research as factorial basis on completely randomized design with four replications were evaluated. The stress factor in this experiment included control (using no PEG6000) and drought stress imposed with PEG6000 10% (-0.26MP), PEG6000 15% (-0.39MP) and PEG6000 20% (-0.52MP) volumetric. Also the second factor was two spring wheat cultivars as tolerant (Niknejhad) and susceptible (Pishtaz). Two weeks after the imposing the drought stress and at the end of rosette stage, samples were collected. The results showed that value of physiological traits decreased under stress condition and two studied cultivars were varied in response to drought stress. For evaluation of protein pattern using proteome analysis, protein extraction from leaf texture was performed and the first dimensional electrophoresis using IPG strips and the second dimension electrophoresis were done by SDS-PAGE technique for both control and stressed plants in both cultivars. Then, staining with commassie brilliant blue, gel imaging and protein spot analysis were performed with PDQuest software. Finally, 23 significant protein spots between control and drought plants for both two cultivars were detected that of these, 14 protein spots were common between the two cultivars and five protein spots were unique to tolerant cultivar and four protein spots were unique to susceptible cultivar. Overall, it seems that the highest common protein groups between the two cultivars were the proteins involved in the photosynthesis optical reaction and detoxifying proteins. Also, the type of responsive unique protein in two cultivars of tolerant and susceptible were different under stress. In total, the most important reason for the sensitivity and tolerance of spring wheat cultivars was the different amounts of these proteins and, finally, their effect on other traits studied.

    Plant defensins are a family of cysteine-rich cationic antimicrobial peptides. They are small molecules with molecular mass between 5 and 7kD and eight conserved cysteines that are involved in disulfide bond formation. In the present study, using bioinformatics tools, the defensin gene family were isolated and characterized from lentil. All nucleotide sequences of the defensin genes of dicotyledon plants (583 sequences) were retrieved from GenBank. The retrieved sequences were aligned against lentil EST library (9539 ESTs) and the resulted sequences were pooled and assembled. By using BLASTn tool, the assembled (contigs) and non-assembled (singletons) fragments were aligned against GenBank nr database. The resulted contigs and singletons were further analyzed for presence of complete ORFs, functional domains, signal peptides, subcellular localization, physicochemical properties, amino acid frequency, antimicrobial activity and expression pattern. Finally, by using PCR, complete coding sequence of defensins were amplified and experimentally validated. The results determined the existence of 6 contigs that contained ORFs of 222 to 228 bp. The protein sequences of identified defensins contained Knot1 (Gamma-thionin) functional domain. These defensins had signal peptides and extracellular localization. Due to high frequency of hydrophobic amino acids, the identified defensins were hydrophobic and produced complex secondary structures. The results of antimicrobial analysis showed high antimicrobial activity in the identified defensins. The gene expression analysis, showed a different pattern of expression for defensins. The identification and characterization of antimicrobial genes is the first step in genetic engineering. For first time in this study, full length coding sequence of defensin gene family was isolated from lentil and structures, features and expression pattern of them were determined.

    RNA-seq can facilitate and accelerate the identification of key genes involved in the synthesis of the plant secondary metabolites. The fruits of the medicinal plant Ajowan (Trachyspermum ammi) contain 2-9 % essential oil which the monoterpenes thymol, γ-terpenine and para-cymene, are the major constituents. In the present study transcriptome analysis of Ajowan via RNA-seq by Illumina high-throughput technique was done. 42260830 high-quality clean reads were assembled into 68051 unigenes with the average length of 859.4 and N50 of 1257 bp. In order to identify unigenes involved in terpenoid backbone biosynthetic pathway, the sequences were uploaded on the KAAS database. On the basis of results, 30 genes in the pathway were identified including all the genes in two terpenoid backbone pathway (MEP and MVA) from the beginning of the pathway to IPP production. Enzymes involved in MEP pathway that were present in our dataset included 1-deoxy-D-xylulose-5-phosphate synthase (DXS), 1-deoxy-D-xylulose-5-phosphate reductoisomerase (DXR), 2-C-methyl-D-erythritol 4-phosphate cytidylyltransferase(ispD), 4-diphosphocytidyl-2-C-methyl-D-erythritol kinase (ispE), 2-C-methyl-D-erythritol 2,4-cyclodiphosphate synthase (ispF), 4-hydroxy-3-methylbut-2-enyl diphosphate synthase (gcpE), 4-hydroxy-3-methylbut-2-en-1-yl diphosphate reductase (ispH), isopentenyl-diphosphate delta isomerase, isoprene synthase (ispS), and geranyl-diphosphate synthase (GPS). Likewise, MEV pathway genes included acetyl-CoA acetyltransferase, HMG-CoA synthase, HMG-CoA reductase (HMGCR), phosphomevalonate kinase and mevalonate diphosphate decarboxylase. Identification of genes involved in biosynthetic pathways of terpenoid backbone will aid in future studies of the genes characterization, over-expression and metabolite engineering.

    Salinity is a major constraint to crop productivity and mechanisms of plant responses to salinity stress are extremely complex. Plants are able to respond to environmental stresses by activating adaptive mechanisms and reacting to environmental factors by changing their gene expression. In this regard, proteomics technique was applied to identify the responsible proteins for salinity stress in a wild salt-tolerant barley called "Hordeum marinum". Proteomics is a powerful technique to identify proteins involved in plant adaptation to stresses. At the 4-leaf stage, plants were exposed to 0 (control treatment) or 300 mM NaCl (salt treatment) in glasshouse. Salt treatment was maintained for 3 weeks. Total proteins of leaf 4 were extracted and separated by two-dimensional gel electrophoresis. More than 290 protein spots were reproducibly detected. Of these, 20 spots showed significant changes to salt treatment compared to the control: 19 spots were upregulated and 1 spot was absent. Using MALDI-TOF/TOF MS, we identified 20 cellular proteins which represented 11 different proteins and were classified into five categories. These proteins were involved in various cellular functions. Upregulation of proteins which involved in protein processing (ribosomal protein, cullin family, cp31AHv protein and RNA recognition motif (RRM) superfamily), photosynthesis (Ribulose-1,5-bisphosphate carboxylase/oxygenase (rubisco) and Ribulose bisphosphate carboxylase/oxygenase activase (rubisco activase)), energy metabolism (cytosolic malate dehydrogenase (cyMDH) and fructokinase), oxygen species scavenging and defense (cystatin and thioredoxin) may increase plant adaptation to salt stress.

    Genetic variation, population structure and linkage disequilibrium in 144 durum wheat genotypes, mainly belonged to different geographic regions of Iran, has been studied in this research. Genotyping of population carried out by Illumina Infinium 15K array, consisting of 13006 SNP markers. Polymorphism information content (PIC) ranged from 0.08 to 0.37, with a mean value of 0.26. Pairwise kinship coefficients among genotypes showed that 58.85% of the values were zero and only about one percent of the coefficients were larger than 0.5, indicating that there was a poor relatedness among the genotypes. We identified six main subgroups within the population inferred by STRUCTURE analysis. The subgroups were somewhat separated based on geographical origins. Principal coordinates analysis (PCoA) indicated that the first two principal coordinates explained 16.35 and 7.52% of the total genetic variance among the genotypes, respectively. The results of this research indicated that SNP markers are efficient tools for genetic variation characterization, and population structure studies of wheat genotypes and can be used in selection of genotypes as crossing parents and marker-assisted selection in breeding programs.

    The origin of quince is the Caucasia and Northern regions of Iran, therefore wild genotypes and native cultivars of this species are distributed in various regions of Iran. According to this diversity, the genetic diversity of 30 native quince genotypes of Iran and 4 other genotypes from Caucasia and Western Europe were evaluated by using RAPD marker. Ten RAPD primers used for this evaluation were able to amplify 164 bands, including 105 polymorph bands from all quince genomes. opn102 and opn100 primers with 21 and 11 bands, respectively were had the highest and lowest number of detectable RAPD bands, and also the highest number of polymorphism belonged to the opn211 primer. Cluster analysis categorized the majority of quince genotypes of Guilan, Esfahan and Khorasan provinces in the separate categories, demonstrating that the quince genotypes of various regions of Iran are considerably separable by their origin.

    Recent advances in DNA sequencing and computational algorithms revealed the SNPs of highest value. Laboratory study of gene and its alleles is difficult and time consuming. In this study, we used several computational algorithms to demonstrate the effects of gene structure and function of heat shock protein 70 (HSP70) in buffalo. HSP70 is a chaperone molecule that expressed in response to stress. On the other hand, buffalo is one of the resistant animals to heat stress. In this study from Affymetrix 90K SNP chip in 112 Khuzestan buffalo and published sequence information is used for Hindi buffalo. In Khuzestan buffalo dataset, snp was not found, but one snp was recognized in Hindi buffalo. Snp analysis (Methionine/Threonine) was done using SIFT,PROVEAN.SIFT with calculate factor 1 and PROVEAN algorithm with calculate factor 0.33 which showed this mutation or SNP effect is non-destructive and with the normal protein operation. I-mutant algorithm was used to check mutant hsp70 protein stability, and predict SNP impacts on the stability of the protein using regression based on the changes in free energy (DDG=0.47) showed that "met5thr" snp at 25 ºC ,PH=7 decrease the protein stability. Validation of the model by Ramachandran and ProSA Zscore maps indicates a slight deviation in the mutated protein compared to the normal model. Molecular docking and how to hsp70 connect to its ligand adenosine diphosphate (ADP) indicates in both the natural and mutated models that mutation leads to decrease in protein stability and change its structure, which also changes the structure of ligand binding site. But generally in this study the mutation does not show significant and destructive effect on protein structure.
