    پپتیدهای ضدمیکروبی، مولکول های قدیمی و حفاظت شده هستند که در مکانیسم های دفاعی موجودات زنده مانند باکتری ها، جانوران و گیاهان دیده می شوند. شناسایی و معرفی پپتیدهای ضدمیکروبی جدید، روشی مقرون به صرفه برای مقابله با میکروب های بیماری زا و همچنین بهبود مقاومت گونه های گیاهان زراعی با استفاده از تکنولوژی DNA نوترکیب است. به این منظور یک سازه ژنی حاوی توالی ژن کد کننده پپتید ضدمیکروبی امیگانان (Omiganan) نوتروفیل گاو پس از همسانه سازی به کمک اگروباکتریویوم تومفاشینز به دیسک های برگی توتون انتقال داده شد. با روش PCR حضور ژن کد کننده پپتید ضدمیکروبی در ژنوم گیاهان تراریخت اثبات و تعداد 6 گیاه تراریخت به همراه شاهد انتخاب شدند. پروتئین کل استخراج و از آن برای کنترل رشد برخی باکتری های مهم انسانی مثل؛ E.coli ، Staphylococcus aureus و Bacillus cereus و همچنین برخی باکتری های گیاهی مانند Xanthomonas campestris و Pseudomonas aeruginosa به روش دیسک و تشکیل هاله مهار کننده استفاده شد. نتایج نشان داد که پروتئین کل گیاهان تراریخت در مقایسه با گیاه غیرتراریخت، به طور معنی داری (P<0.05) مانع رشد بیشتر باکتری ها شد. تفاوت معنی داری (P<0.05) بین گیاهان تراریخت از نظر میزان تاثیر روی باکتری ها مشاهد شد. بر خلاف باکتری های گرم منفی، حضور پپتید امیگانان تاثیر معنی داری (P<0.05) روی باکترهای گرم مثبت نداشت، اما تاثیر معنی داری (P<0.05) در کنترل رشد پاتوژنهای گیاهی داشت. بنابراین با بیان پپتید امیگانان در گیاه و خالص سازی آن، میتوان با استفاده از فرمولاسیونهای دارویی از آن به عنوان ضد باکتری استفاده کرد. همچنین با بیان این پپتید در گیاهان زراعی، میتوان گیاهان مقاوم به عوامل بیماری زا تولید نمود.

    تنش شوری از مهم ترین تنش های محیطی است که تولید گیاهان زراعی را تحت تاثیر قرار می دهد. مسیر تنظیمی فوق حساس به نمک از جمله مسیرهای مهم در تنظیم هموستازی یون می باشد. در این مطالعه، الگوی بیان ژن های AlSOS1، AlSOS2 و AlSOS3 در گیاه متحمل به شوری Aeluropus littoralis تحت تاثیر سطوح مختلف سدیم کلرید شامل صفر، 200، 400 و 600 میلی مولار و در زمان های صفر، 8، 16، 24، 48 و 72 ساعت پس از اعمال تنش اندازه گیری شد. میزان بیان هر سه ژن با اعمال تنش شوری، نسبت به شاهد افزایش معنی داری یافت. در غلظت 200 میلی مولار نمک، میزان بیان ژن های AlSOS1 و AlSOS2 در 72 ساعت به حداکثر رسید. در حالی که ژن AlSOS1 در غلظت 400 و 600 میلی مولار، پس از 48 ساعت به حداکثر بیان رسید و ژن AlSOS2 در غلظت 400 میلی مولار، پس از 48 ساعت و در غلظت 600 میلی مولار، بعد از 24 ساعت بیشترین بیان را نشان دادند. بیشترین میزان نسخه برداری ژن AlSOS3 در غلظت 400 میلی مولار، 24 ساعت و در غلظت 600 میلی مولار، 16 ساعت پس از اعمال تنش بود. مکانیسم متفاوت اثر ژن AlSOS3 بر AlSOS2، اثر کمپلکس AlSOS2- AlSOS3 بر AlSOS1 و وجود تفاوت در عملکرد این ژن ها از دلایل این تغییرات می باشد. تغییرات بیان ژن ها نشان می دهد در تنش شدید، واکنش ژن ها با الگویی متفاوت می باشد. مقایسه روند تغییرات ژن ها نشان داد، رفتار ژن AlSOS3 نسبت به دو ژن دیگر در تنش شدید متفاوت بود که بیانگر تفاوت در مکانیسم عمل این ژن می باشد.

    تنوع فنوتیپی موجود در بسیاری از صفات مهم در گیاهان تحت تاثیر چندین جایگاه ژنی، عوامل محیطی و اثرات متقابل این دو می باشد. نقشه یابی ارتباطی یکی از روش هایی است که در دهه های اخیر برای مطالعه ژنتیکی و تعیین تعداد مکانهای ژنی کنترل کننده صفات کمی پیشنهاد شده است. این روش برای اولین بار در ژنتیک انسانی و برای صفاتی کیفی (مانند بیماری های ژنتیکی) مورد استفاده قرار گرفت اما امروزه به دلیل پیشرفت های چشمگیر در تکنولوژی توالی یابی DNA، علاقمندی برای شناسایی ژن های جدید و بهبود روش های آماری استفاده از آن در جمعیت های گیاهی رو به افزایش است. نقشه یابی ارتباطی روشی هدفمند برای شناسایی ارتباط آماری بین آلل های نشانگری و صفات کمی بر اساس عدم تعادل لینکاژی است. برخلاف نقشه یابی لینکاژی، این روش با بهره گیری از تنوع موجود در جمعیت های طبیعی و لحاظ کردن تمامی وقایعی که در طول تکامل افراد رخ داده است، ارتباط بین تنوع فنوتیپی و چندشکلی موجود در ژنوم را شناسایی می کند و روشی امیدوارکننده برای غلبه بر محدودیت های نقشه یابی لینکاژی است. علی رغم اینکه نقشه یابی ارتباطی از توان آماری بالایی برخوردار است اما کاربرد این روش در جمعیت های دارای ساختار، در گونه های با میزان کم عدم تعادل لینکاژی و در صفاتی که توسط آلل های نادر کنترل می شود بسیار پیچیده و دشوار است. در این مقاله وضعیت کلی نقشه یابی ارتباطی، نحوه کاربرد آن در جمعیت و محدودیت های آن در گیاهان مورد بررسی قرار خواهد گرفت.

    اکسین نقش مهمی در تنظیم مراحل مختلف رشد و نمو گیاهان دارد. مطالعات نشان داده است که اکسین این فرآیندها را با استفاده از ژن های پاسخ گو به اکسین (ARF) تنظیم می کند. با توجه به نوع دومین میانی، پروتئین ARF به عنوان یک فاکتور رونویسی با اتصال به ژن های هدف باعث سرکوب و یا تحریک بیان این ژن ها می شود. ژن های ARF در چند گونه مختلف گیاهی با استفاده از روش های مولکولی مورد مطالعه قرار گرفته اند، با این حال برای درک بهتر مکانیسم این پروتئین ها نیاز به مطالعات بیشتری در گیاهان است. در این مطالعه با استفاده از روش های محاسباتی 27 ژن ARF شناسایی شد که در قسمت های مختلف کروموزوم های لوبیا پراکنده هستند. بررسی درخت فیلوژنتیکی نشان داد این توالی ها در چهار گروه مجزا قرار دارند بدون اینکه در بین این توالی ها مضاعف شدگی مشاهده شود. بیان ژن های ARF باتوجه به نوع ژن و بر اساس نوع بافت به ترتیب به پنج و دو گروه تقسیم شد. ژن های ARF در بافت های برگ، سه برگچه های جوان، ساقه، غلاف های رسیده و غلاف های جوان در مقایسه با سایر بافت های دیگر بیان بیشتری داشتند. از کل توالی های ARF مورد بررسی، تعداد 9 و 17 توالی به ترتیب به عنوان محرک و سرکوب کننده بیان ژن شناسایی شدند.

    شایع ترین ویروس تاثیرگذار بر کاهو در سراسر مزارع جهان، ویروس موزاییک کاهو (Lettuce mosaic virus; LMV) متعلق به خانواده Potyviridea و جنس Potyvirus است. روش های متعددی شامل آزمون های سرولوژیکی و مولکولی جهت تشخیص این ویروس وجود دارند، اما این روش ها زمان بر بوده و نیازمند ابزارهای پیچیده ای هستند. هدف از این پژوهش، کاهش زمان موردنیاز جهت تشخیص LMV با استفاده از روش تکثیر هم دمای وابسته به حلقه (LAMP) بود. نمونه های برگی (38 نمونه) با علایم مشابه به ویروس موزاییک کاهو از سطح استان کردستان جمع آوری و برای آزمون سرولوژیکی (DAS-ELISA) به کارگرفته شدند و در نهایت چهار نمونه مثبت تشخیص داده شد. سپس RNA کل استخراج و واکنش رونویسی معکوس LAMP به صورت یک مرحله ای، تحت شرایط هم دما انجام شد و نتایج به وسیله الکتروفورز بر روی ژل آگارز و رنگ هیدروکسی نفتول بلو (HNB) ارزیابی شد. نتیجه مثبت استفاده از رنگ HNB تغییر رنگ مخلوط واکنش از بنفش به آبی آسمانی بود. علاوه بر این، در اینجا آزمون جدید IC-RT-LAMPجهت تشخیص سریع و آسانLMV (بدون نیاز به استخراج RNA) توسعه داده شد و کارآیی آن با آزمون های دیگر مقایسه شد. از مزایای روش RT-LAMP در مقایسه با سایر روش های پیشین می توان به اختصاصیت بالا، حساسیت بالا، سرعت بالا، کارآیی بالا، ایمنی، سهولت، عدم نیاز به تجهیزات پرهزینه جهت تکثیر، عدم نیاز به استخراج RNA (در آزمون IC-RT-LAMP)، عدم نیاز به کارهای تشخیصی بعد از تکثیر، تشخیص مشاهده ای و کاربردوستی آن اشاره کرد.

    برنج یک گیاه گلیکوفیت است و شوری خاک یکی از مهمترین محدودکننده های تولید برنج می باشد. از آنجایی که دستیابی به برنج متحمل به تنش شوری نیازمند درک سازوکار پیچیده پاسخگویی به تنش است، در این تحقیق تلاش شده تا با آنالیز داده های تولید شده از طریق فناوری ریزآرایه، ژنهای مهم پاسخگو به تنش شوری شناسایی شوند. بدین منظور نه سری داده ریزآرایه مورد آنالیز قرار گرفتند و تعداد 13798 ژن، دو برابر تغییر بیان معنی دار نسبت به شرایط نرمال نشان دادند. نتایج هستی شناسی ژنهایی که در ارقام متحمل دارای افزایش بیان شده بودند، نشان داد که در بخش فرآیندهای زیستی و عملکرد مولکولی بیشتر ژنها در دسته رونویسی نسبت به زمینه ژنتیکی برنج به طور معنی داری غنی شدند. در آنالیز هاب مشخص شد که بیشتر ژن های کلیدی از دسته پروتئین کینازها هستند،PFK و CPK10 از جمله مهمترین کینازهای قطب شناسایی شده می باشند. درمیان عوامل رونویسی، GCN5 به عنوان ژن کلیدی در آنالیز هاب شناسایی شد. در کل، نتایج آنالیز هاب 10 ژن کلیدی را شناسایی نمود که از دسته عوامل تنظیمی، ترانسپورترها و سیگنال ترارسانی بودند. انتظار می رود نتایج بدست آمده در جهت تحقق دستیابی به برنج متحمل به تنش شوری مورد استفاده واقع شود.

    Antimicrobial peptides are ancient and conserved molecules which are found in defense mechanisms of almost all living organisms from bacteria to animal and plant species. Identification and introduction of novel antimicrobial peptides, is a cost-effective way to improve crop plants resistance to pathogens by using recombinant DNA technology. Therefore, an expression construct containing omiganan antimicrobial encoding gene from the cytoplasmic granules of bovine neutrophils, was cloned and transferred to the tobacco leaf disk using Agrobacterium tumefaciens mediated-transformation. The presence of the antimicrobial peptide encoding gene in the genome of transgenic plants was confirmed by PCR analysis. Six putative transgenic lines and a non-transgenic control plant were selected for further molecular analysis. Total protein was extract from transgenic and nontransgenic control plants and used for antimicrobial activity assay against some human; E. coli, Salmonella, Staphylococcus, Bacillus, and plant: Xanthomonas and Pseudomonas pathogens by disc diffusion method. Results of this experiment showed that total protein extract from transgenic lines, as compared to non-transgenic plant, was significantly (P0.05) on gram-positive pathogenic bacteria. Therefore, it is possible to express and purify omiganan peptide from transgenic and used it in pharmacology formulations as an anti-bacterial medicine. Furthermore, this approach may offer an opportunity to generate transgenic crop plants expressing omiganan peptide resistance to some devastating plant bacteria pathogens.

    Salinity stress is one of the most important environmental stresses that affects crop production. Salt Overly Sensitive regulation path is an important route in the regulation of ion homeostasis. In this study, the expression patterns of AlSOS1, AlSOS2 and AlSOS3 genes were evaluated in the salt tolerant plant, Aeluropus littoralis under 0, 200, 400 and 600 mM sodium chloride and after 0, 8, 16, 24, 48 and 72 h of the stress exposure. Salinity stress significantly increased the expression of all genes compared to the control. In 200 mM NaCl treatment, AlSOS1 and AlSOS2 expression increased in various time courses and peaked at 72 h after the stress exposure. In 400 and 600 mM NaCl treatment, however, the maximum expression of AlSOS1 was observed at 48 h after the stress. AlSOS2 was highly expressed at the salt concentrations of 400 and 600 mM after 48 h and 24 h, respectively. The maximum rate of AlSOS3 transcription was recorded in 400 and 600 mM NaCl after 24 h and 16 h, respectively. Different mechanism of the effect of AlSOS3 on AlSOS2, effect of AlSOS2- AlSOS3 complex on AlSOS1 and differences in the act of the genes are of the reasons for the variations in the gene expression. These results suggest that in severe stress conditions, the reaction of genes would be rapid and with different patterns. AlSOS3 showed a different pattern of the expression comparing to the two other genes which implies differences in the gene regulation mechanism.

    The phenotypic diversity of many important traits in plants is influenced by several loci, environmental factors and their interactions. Association mapping is one of the methods proposed in recent decades for genetic study and detection of quantitative trait loci (QTLs). Association mapping was used in human genetics and qualitative traits (such as diseases), but recently its use is increasing in the plant science because of advances in high throughput genomic technologies, interests in identifying novel and superior alleles, and improvements in statistical methods. Association mapping through linkage disequilibrium analysis is a purposeful method for identifying marker alleles and quantitative traits association. Unlike linkage mapping, this method identifies the association between phenotypic and polymorphic diversity in the genome by exploiting the diversity of natural populations and taking into account all the events that occurred during the evolution and is a promising approach for overcoming the limitations of linkage mapping. Despite association mapping has high statistical power, the application of this method in structured populations, species with low level of linkage disequilibrium and in traits controlled by rare alleles is complicated and difficult. In this review, we will present a comprehensive view, its application in population, current status and limitation of association mapping in plant science.

    Auxin has an important role in the various stages of plants growth and development. Studies have shown that auxin regulates these processes by auxin responsefactors (ARF) family. ARF proteins due to their central domain, mediate the cellular response to the auxin by activating or repressing the expression of downstream genes. ARF genes in several different plant species have been studied by molecular methods however to better understand the mechanisms of these proteins more studies are needed. In this study with computational methods, we found 27 ARF proteins, which they were scattered on the different parts of Phaseolus vulgaris chromosomes. The phylogenetic analysis of these sequences revealed they were divided into four different classes without any sign of gene-duplication between them. ARF genes expression according to the types of gene and based on the types of tissue respectively showed that they group into the five and two classes. In comparing with other tissues, ARF genes in leaf, young trifoliates, stems, mature pods and young pods tissues have a high level of expression. Of the 27 ARF Phaseolus vulgaris sequences surveyed in this study, nine ARF proteins were gene activator and 17 ARF proteins were gene suppressor.

    The most common virus affecting lettuce (Lactuca sativa L.) in the field worldwide is Lettuce mosaic virus (LMV), belonging to the family Potyviridea, genius Potyvirus. There are several techniques to detect LMV including serological and molecular assays, but these methods take a long time and requiring sophisticated tools. The aim of this study was to reduce the time required to detect LMV, using loop-mediated isothermal amplification (LAMP) technique. Leaf samples (38 samples) with symptoms similar to LMV were collected from Kurdestan province and were subjected to a serological (DAS-ELISA) test and lastly, four samples were detected as the positive samples. Then, total RNA was extracted and one-step reverse transcription (RT)-LAMP was carried out under isothermal conditions and results were evaluated by agarose gel electrophoresis and hydroxynaphthol blue (HNB) dye. A positive result using the HNB dye was a color change in master-mix from the violet to sky blue. In addition, a novel immunocapture (IC)-RT-LAMP assay for rapid and easy detection (without RNA extraction) of LMV was developed here and its potential compared with other assays. The advantages of RT-LAMP method in compare to other methods include the high specificity, high sensitivity, high rapidity, high efficiency, safety, fascinatingly, no requirement of expensive and tools for amplification, no need to RNA extraction (in IC-RT-LAMP assay), no post-amplification treatment of the amplicons, visual detection and user friendly.

    Rice is a glycophyte plant and salinity stress is one of the most important obstacles for the rice production. Understanding complex molecular mechanisms of plant response to salt stress is necessary for developing salt tolerant rice. In this study, microarray data analysis was used for identification of salt stress responsive genes. By analysis of 9 microarray data sets, 13798 differentially expressed genes were found. Gene ontology analysis of up-regulated genes in the salt tolerant genotypes showed that transcription factors enriched against rice genetic background. Based on the hub analysis results, most of the key genes were protein kinases, for example CPK10 and PFK. Amongst the transcription factors, GCN5 identified as the key gene in the hub analysis in this study. Totally, 10 hub genes were identified which belong to regulatory factors, transporters and signal transduction effectors. We hope that the obtained results would be beneficial toward developing the salt tolerant rice.
