    پپتید های ضد میکروبی جزیی از سیستم دفاعی در گیاهان هستند. آنها در تمامی بافت ها و در گونه های گیاهی مختلفی وجود دارند و دارای اثر ضد میکروبی در برابر پاتوژن های گیاهی و جانوری و خواص ضد سرطانی هستند. اسنیکین ها گروهی از این پپتیدهای ضد میکروبی غنی از سیستیین با وزن مولکولی پایین هستند که در تنش های محیطی، مسیر های پیام دهی هورمون ها و رشد و تکامل نقش دارند. در مطالعه حاضر، با استفاده از روش های آزمایشگاهی و بیوانفورماتیکی ویژگی های اعضای خانواده ژنی اسنیکین و تغییرات بیانی آنها در مراحل نموی بذر (3، 8، 13 و 18 روز پس از گرده افشانی) در گیاه جو مورد بررسی قرار گرفت. نتایج وجود تعداد یازده ژن اسنیکین در ژنوم گیاه جو را نشان داد. اسنیکین های شناسایی شده حاوی دمین عملکردی تحریک شونده با جیبرلین بودند. این اسنیکین ها دارای سیگنال پپتید و تجمع خارج سلولی بودند و به دلیل فراوانی بالای اسیدهای آمینه هیدروفوب، آبگریز بوده و ساختارهای ثانویه پیچیده ای تولید می کردند. در همه پروتیین های شناسایی شده، وجود تعداد شش پیوند دی سولفیدی و خاصیت ضد میکروبی به صورت محاسباتی مشخص گردید. بررسی تغییرات بیانی اعضای خانواده ژنی اسنیکین در مراحل مختلف نمو بذر نشان داد که ژن های مذکور دارای الگوهای بیانی کاملا متفاوتی هستند و در هر مرحله ی نموی میزان بیان آن ها روند متفاوتی را نشان می دهد. با شناسایی ژن های اسنیکین، علاوه بر استفاده از آن در تولید گیاهان تراریخت، می توان آن را در سیستم های مختلف بیانی تولید کرد و به عنوان نسل جدیدی از عوامل آنتی بیوتیک طبیعی در محافظت از انسان، گیاهان و جانوران به کار برد.

    تنوع و پیچیدگی تنظیم miRNA نشان دهنده اهمیت آن ها در فرآیندهای زیستی است و بسیاری از بخش های تنظیم miRNA می توانند یک شبکه تنظیمی پیچیده miRNA-mRNA را تشکیل دهند. بنابراین، تحقیق روی شبکه های تنظیم کننده miRNA-mRNA می تواند اطلاعات مفیدی را برای درک فرآیندهای زیستی پیچیده ارایه دهد، که برای مطالعه بیشتر مکانیسم های تحمل به تنش در گیاهان به خصوص در گیاه کلزا از اهمیت بالایی برخوردار است. در این پژوهش با استفاده از مرور مقالات انجام شده در زمینه تنش های غیر زیستی انتخاب miRNA های موثر در تنش خشکی و شوری انجام گرفت و با استفاده از توالی های مربوط به miRNAهای بالغ و به کمک نرم افزار آنلاین psRNATarget، شناسایی ژن های هدف انجام شد. لیست ژنی از 225 ژن هدف شناسایی شده با کمک پایگاه UniProt تهیه شد. شناسایی مسیر عملکردی آن ها با کمک پایگاه بیوانفورماتیک DAVID و سایتKEGG طبق پارامترهای پیش فرض انجام گرفت. بررسی ها نشان داد که این ژن های هدف در مسیرهای زیستی متعددی ازجمله ریبوزوم، اسپلایسوزوم، پروتیازوم، متابولیسم پورین، متابولیسم سلنوکامپاند و متابولیسم سولفور شرکت داشتند. همچنین به منظور بررسی ژن های هم بیان از پایگاه داده STRING استفاده شد که نشان دهنده وجود 37 ژن هم بیان در بین ژن های هدف شناسایی شده بود.

    پروتیین فسفاتازهای (PP2Cs) 2C، نقشی کلیدی در بیان ژن های پاسخگو به تنش از موجودات پست پروکاریوتی تا یوکاریوت های عالی ایفا می نمایند. در این مطالعه، بررسی بیوانفورماتیکی اعضای خانواده ژنی PP2C به منظور شناسایی و تجزیه و تحلیل ژن های اورتولوگ مرتبط با تنش در ژنوم گیاه هالوفیت علفی یک لپه Aeluropus littoralis انجام شد. در مجموع 34 ژن AlPP2C بر اساس ساختار اختصاصی دمین PP2C، در ژنوم این گیاه شناسایی گردید. در درخت فیلوژنتیکی ترسیم شده از پروتیین های AlPP2C همراه با پروتیین های thaliana Araboidopsis، پروتیین های AlPP2C و AtPP2C در ده گروه مختلف بر مبنای همولوژی طبقه بندی شدند. تجزیه و تحلیل موتیف های حفاظت شده پروتیین های خانواده AlPP2C نشان داد که گروه بندی فیلوژنتیکی از تطابق بالایی با الگوی پراکنش موتیف های هر گروه داشت. تجزیه و تحلیل ساختار اگزون - اینترون توالی ژنی نشان داد که اعضای این خانواده به لحاظ آرایش و فراوانی اگزون ها از الگوی متفاوتی برخوردارند. شناسایی و طبقه بندی عناصر تنظیمی سیس در هشت گروه مختلف صورت گرفت که از مهم ترین عناصر سیس مرتبط به تنش می توان به موتیف های ABRE،MBS ،DRE ، STRE و LTR اشاره نمود. بررسی الگوی ترانسکریپتوم (RNA-Seq) نشان داد که ژن های AlPP2C الگوهای بیان متفاوتی در پاسخ به تنش شوری و شرایط بازیابی در دو بافت برگ و ریشه ارایه نمودند که احتمالا بیانگر مسیرهای تنظیمی متفاوت در بیان این ژن هاست. الگوی بیان مشاهده شده ژن AlPP2C4 در بافت ریشه، حاکی از تنظیمات بیان بافت - اختصاصی این ژن می باشد. این تحقیق با شناسایی ژن های اورتولوگ PP2C مرتبط با تنش در گیاه آلورورپوس لیتورالیس، اطلاعات ارزشمندی را برای مطالعات عملکرد ژنی و فرایندهای بیولوژیکی ژن های PP2C فراهم می آورد.

    امروزه توالی ژنوم اکثر موجودات شناسایی شده است و این اطلاعات در شناخت عملکرد و ویژگی های موجود مفید هستند. در این میان اطلاعات پردازش نشده ای وجود دارد که با پیشرفت تکنولوژی و استفاده از ابزار های بیوانفورماتیک می توان از آن ها برای مطالعه پروتیین ها و ژن های ناشناخته استفاده کرد. در این تحقیق توالی یک ژن با عملکرد ناشناخته از گیاه Arabidopsis thaliana با شماره دسترسی X91953.1 در پایگاه NCBI برای بررسی و مطالعه ساختار و عملکرد احتمالی مورد استفاده قرار گرفت. این ژن مربوط به کروموزوم شماره یک در آرابیدوپسیس تالیانا بوده و با 676 جفت باز، پروتیینی با 150 اسیدآمینه به وزن مولکولی تقریبا 15 کیلودالتون تولید می کند. با استفاده از سرور های بیوانفورماتیک خصوصیات توالی ژن و پروتیین مربوطه بررسی و مشخص شد که دارای 18 نوع موتیف تنظیمی است که وظایف برخی از آن ها شناخته شده است که می توان به پاسخ به نور و فعالیت عناصر Cis برای بیان در مریستم اشاره کرد. آنالیز ها نشان داد این پروتیین دارای 38 موتیف است که سه مورد در آن حفاظت شده با تکرار بالاست. این پروتیین دارای سیگنال پپتید در انتهای آمینی خود بوده و به فضای خارج سلولی تراوش می شود. بنابراین احتمال حضور آن در فضای بین سلولی بیشتر از هسته و اندامک-های درون سلولی است. محل تنظیم یک microRNA نیز روی رونوشت این ژن وجود دارد و این microRNA در پاسخ به شوری و همچنین در جنین فعالیت دارد. این پروتیین ناشناخته با پروتیین دیگری در آرابیدوپسیس با شماره دسترسی UPF0540 At1g62000 دارای حدود 90 درصد همولوژی است که برای بررسی های بیشتر برای شناسایی نقش پروتیین مورد نظر می تواند مورد استفاده قرار گیرد. این پروتیین در 10 بافت مختلف عمدتا در جنین و آندوسپرم دانه بیان می شود. براساس همه آنالیز-های صورت گرفته دو وظیفه تمایز پوشش بذر و فرایند بیوسنتز مواد مترشحه در اثر نور را برای این پروتیین می توان پیش بینی کرد که در ادامه کار روش های آزمایشگاهی برای تست عملکرد منسوب شده به آن توصیه می شود.

    گیاه دانه روغنی گلرنگ از گیاهان بومی ایران است که میزان اسید اولییک (18:1) آن در تمامی ارقام ایرانی پایین است. روغن های دارای سطوح اسید اولییک بالاتر از 50 درصد به علت وجود یک پیوند دوگانه در اسیداولییک نسبت به اسیدهای چرب دارای دو یا چند پیوند دوگانه، دارای پایداری اکسیداتیو در برابر حرارت هستند. به کارگیری روش های مهندسی ژنتیک و ویرایش ژنومی دستیابی به دانه های روغنی با اولییک اسید بالا را ممکن ساخته است. در این پژوهش که به منظور افزایش میزان اسید اولییک در گیاه گلرنک انجام شد، دو توالی RNAی راهنما برای هدف گیری ژن Fatty Acid Desaturase 2 (FAD2-1) از دو ناحیه طراحی شد که محل هدف گیری آنها درون ناحیه کد کننده این ژن با فاصله 640 جفت باز از یکدیگر قرار داشت. توالی های راهنما به همراه ژن Cas9 (بهینه سازی کدونی شده) در ناحیه T-DNAی سازه اگروباکتریومی کلون سازی و به روش In-planta به غوزه گیاه گلرنگ منتقل شد. بذور حاصل کشت و گیاهان حاصل پس از بذرگیری در نسل بعد برای تغییر پروفایل اسیدهای چرب غربال شدند. نتایج نشان داد میزان اسیداولییک در بذر یکی از لاین ها که دارای چهار تغییر اسیدآمینه به طور همزمان بود به طور میانگین به 14/53 درصد رسیده است. این در حالی است که میزان اسید اولییک در گیاه شاهد به طور میانگین 62/11 درصد اندازه گیری شد. نتایج نشان داد در نسل در حال تفرق، تغییر پروفایل اسید چرب در لاین دارای تغییر اسیدآمینه به صورت هموزایگوس اتفاق افتاده و گیاهان هتروزایگوس پروفایل روغن مشابه گیاهان شاهد دارند. همچنین نتایج این پژوهش می تواند نشان دهنده امکان ایجاد افزایش در میزان اسید اولییک در دانه های روغنی با تغییر توالی آنزیم FAD-2 و بدون غیرفعال سازی کامل ژن باشد.

    ژن های خانواده زینک فینگر CCCH (C3HZNF)، کد کننده پروتیین هایی با سه سیستیین و یک هیستیدین می باشند. پروتیین های این خانواده دسته مهمی از فاکتورهای رونویسی زینک فینگر بوده که در فعالیت های مختلف از جمله رشد و نمو گیاه و پاسخ به تنش های زیستی و غیر زیستی و در واقع در مقاومت به تنش ها موثر می باشند. در این مقاله از داده های پروتیینی C3HZNF دو گیاه آرابیدوپسیس و برنج برای تجزیه و تحلیل روابط فیلوژنتیک، ساختار اگزون/ اینترون، سازماندهی موتیف ها/ دامنه ها استفاده شد. این بررسی ها نشان از همولوژی بالای این ژن ها با ژن های CCCH در برنج داشتند. تجزیه و تحلیل ساختار ژنی نشان داد که AtC3Hها دارای تعداد اگزون های متغیری می باشند، اما به طور کلی ژن هایی با 1 و 7 اگزون، بیشترین تعداد را در بر می گیرند. بررسی ویژگی های فیزیکی و شیمیایی پروتیین های این خانواده نشان داد که AtC3H36 پایدارترین پروتیین در بین اعضای این خانواده می باشد همچنین بیشترین نقطه ایزوالکتریک متعلق به پروتیین AtC3H7 (96/9) است. مشاهدات نشان داد اعضای این خانواده ژنی دارای 1 تا 6 دمین Znf C3H و مجموعا 17 دمین عملکردی می باشند. مقایسه ی فیلوژنی بین پروتیین های C3H در برنج و Arabidopsis نشان داد که این پروتیین ها از حفاظت شدگی بالایی برخوردارند. در آنالیز فیلوژنتیکی مقایسه ای AtC3H وOsC3H، ژن های اورتولوگ در یک گروه قرار گرفتند. به عنوان مثال،OsC3H8 همولوژی نزدیکی با HUA1 در Arabidopsis (AtC3H37) نشان داد، که این ژن در توسعه گل نقش دارد. این مطالعه اطلاعات ارزشمندی در مورد خانواده مهم ژنی CCCH zinc finger در گیاه آرابیدوپسیس و برنج ارایه می دهد. این اطلاعات می تواند در درک نحوه عمل این ژن ها برای کمک به مقاومت گیاه در هنگام مواجه با تنش-های زیستی و غیر زیستی کمک کننده باشد.

    Antimicrobial peptides are a part of the innate immune system in plants. They are present in all tissues and a wide range of plant species, and their antimicrobial effect against plant and animal pathogens and cancer cells has been proven. Snakins are a group of low molecular weight cysteine-rich plant antimicrobial peptides involved in the defense against biotic and abiotic stresses, hormone pathways, and plant growth and development. In the present study, laboratory and bioinformatic methods were used to investigate the characteristics of the snakin gene family members and to evaluate their expression changes in four seed development stages (3, 8, 13, and 18 days after pollination) in barley plants. The results showed the presence of 11 snakin genes in the genome of barley. The protein sequences of the identified snakins contained the GASA functional domain. These snakins had a signal peptide and had extracellular accumulation. Due to their high abundance of hydrophobic amino acids, they were hydrophobic and produced complex secondary structures. Phylogenetic analysis was performed between barley, rice, and arabidopsis snakins as two monocot and dicot models, leading to three classes. Also, six disulfide bonds and antimicrobial properties were computationally confirmed in all identified proteins. Expression analysis showed different expression patterns for snakin gene family members in different stages of seed development and also exhibited different trends in each stage. The snakin genes can use to produce transgenic plants and to produce a new generation of natural antibiotic agents to protect humans, plants, and animals.

    There is much information about the regulation of gene expression in response to various stresses at the transcriptional level. Nevertheless, there is limited information about this process at the post-transcriptional level. The diversity and complexity of miRNA regulation indicates their importance in biological processes. Many miRNA regulatory modules can form a complex miRNA-mRNA regulatory network. Therefore, research on miRNA-mRNA regulatory networks can provide valuable information for understanding complex biological processes. These data are very important to further study the stress tolerance mechanisms in plants, especially in rapeseed. In this research, the selection of miRNAs related to drought and salinity stress was made by reviewing the articles on abiotic stresses. Then the target genes were identified using the sequences of mature miRNAs and psRNATarget online software. A gene list of 225 identified target genes was prepared using the UniProt database. Their functional pathway was identified utilizing the DAVID bioinformatics database and KEGG database according to default parameters. Investigations showed that these target genes were involved in several biological pathways including ribosome, spliceosome, proteasome, purine metabolism, selenocompound metabolism, and sulfur metabolism. In addition, the STRING database was used to check co-expression genes. Our result indicated the existence of 37 co-expression genes among the identified target genes.

    From prokaryotes to higher eukaryotes, protein phosphatase 2Cs (PP2Cs) play a critical role in the stress response. For the purpose of identifying the AlPP2C gene and examining its expression, Aeluropus littoralis, a salt-secreting halophytic grass belonging to the Poaceae family, was genome-wildly analyzed. Based on the unique structure of the PP2C domain, 34 AlPP2C genes were discovered and classified into ten evolutionary branches based on homology with Arabidopsis thaliana. According to exon-intron structural analyses, they possessed a wide range of exon counts. AlPP2Cs shared similar motif organization in the same evolutionary branches based on motif distribution. The motifs ABRE, MBS, DRE, STRE, and LTR, which are related with stress, were discovered in the promoter region of the AlPP2C. AlPP2Cs displayed varied expression patterns in leaf and root tissues in response to salt stress and recovery conditions, according to transcriptome analyses. The AlPP2C4 gene is only expressed in the root tissues. These results expand our understanding of the PP2C gene family and provide valuable information for future research on PP2Cs molecular function and biological processes studies.

    Today, the genome sequence of most organisms has been identified, and this information is useful in understanding the function and characteristics of organisms. In the meantime, there is unprocessed information that can be used to study unknown proteins and genes with the advancement of technology and the use of bioinformatics tools. In this research, the sequence of a gene with unknown function from Arabidopsis thaliana with accession number of X91953.1 in NCBI database was used to investigate and study its structure and possible function. This gene is related to chromosome number one in Arabidopsis thaliana and with 676 base pairs, it produces a protein with 150 amino acids and a molecular weight of approximately 15 kD. By using bioinformatics servers, the characteristics of both gene and protein sequences were investigated and it was found that it has 18 types of regulatory motifs, the functions of some of which are known, which can be related to the response to light and the activity of Cis elements for expression in the meristem. The analyzes showed that this protein has 38 motifs, three of them are conserved with high frequency. This protein has a signal peptide at its Nt and is leaked into the extracellular space. Therefore, its presence in the intercellular space is more likely than the nucleus and intracellular organelles. There is also a regulation site of a microRNA on its transcript and this microRNA is active in response to salinity and also in the embryo. This unknown protein has about 90% homology with another protein in Arabidopsis with accession number of UPF0540 (At1g62000), which can be used for further studies to identify the role of the desired protein. This protein is expressed in 10 different tissues, mainly in embryo and seed endosperm. Based on all the analyzes carried out, two functions of seed coat differentiation and the biosynthesis of secreted substances due to light can be predicted for this protein. In the continuation of this work, laboratory methods are recommended for testing the functions attributed to this gene.

    Safflower with low oleic acid content is one of the native plants of Iran. Generally,, high oleic acid oils have more oxidative stability than the oils with high linoleic acids . Genome editing technology enable us to obtain oilseeds with high oleic acid. In this research, two guide RNA sequences were designed to target of Fatty Acid Desaturase 2 (FAD2-1) gene, which were located within the coding region and at a distance of 640 base pairs from each other. The guide sequences along with the codon optimized Cas9 gene were cloned in the T-DNA region of the Agrobacterium construct and transferred to the safflower by the In-planta method. The resulting seeds were cultivated and the plants were screened to track changes in the fatty acid profile of the seeds. The results showed that the amount of oleic acid in the seeds of one of the lines reached 53.14% on average. This line had four amino acid changes (L66F, N204D, S236A and I238V) at the same time. This is while the amount of oleic acid in the control plant was measured as 11.62% on average. The results showed that in the segregating generation, the change in fatty acid profile occurred in the line with homozygous amino acid change, and the heterozygous plants have the same oil profile as the control plants. Also, the results of this research can indicate the possibility of increasing the amount of oleic acid in oilseeds by changing the FAD2 enzyme sequence and without gene knockout.

    Zincfinger CCCH (C3HZNF) genes encode proteins with three cysteines and one histidine. The proteins of this family are an important group of zinc finger transcription factors that are effective in various activities such as plant growth and response to biotic and abiotic stresses and actually They are effective in stresses tolarance. In this article, C3HZNF protein data of Arabidopsis and rice plants were used to analyze phylogenetic relationships, exon/intron structure, motifs/domains organization. These studies showed the high homology of these genes with CCCH genes in rice. Analysis of the gene structure showed that AtC3Hs have a variable number of exons, but in general, genes with 1 and 7 exons contain the largest number. study the physical and chemical properties of this family showed that AtC3H36 is the most stable protein among the members of this family, and the highest isoelectric point belongs to the AtC3H7(9.96) protein. The observations showed that the members of this gene family have 1 to 6 Znf C3H domains and a total of 17 functional domains. Phylogeny comparison between C3H proteins in rice and Arabidopsis showed that these proteins are highly conserved. In the comparative phylogenetic analysis of AtC3H and OsC3H, the orthologous genes were placed in one group. For example, OsC3H8 showed close homology to HUA1 in Arabidopsis (AtC3H37), suggesting that this gene is involved in flower development. This study provides valuable information about the important CCCH zinc finger gene family in Arabidopsis and rice. This information can be helpful in understanding how these genes work to help plant tolarance when faced with biotic and abiotic stresses.
